I can recommend flying from SFO, LAX, JFK, MIA to DUS (Duesseldorf) with Airberlin.

is usually cheapest, but then it takes 6 more hours to get to Berlin by train.

there are many people from CCC who offer car or trainsharing all over the 
country though, which also can be a fun experience.

shared apartment is a good idea.

otherwise I can recommend AO hostel near ostkreuz.
CCC also offers cheap sleep in shool gyms.
