Oh, yeah, and there's also AK Press, a publisher of "anarchist and radical" books (as quoted from their website. They have lots of very interesting, and often controversial books. They used to be in SF, but got squeezed out to Oakland during the dot.com invasion, just before the dot.bomb repelled the invaders.

One not-very-well known, but way worthwhile bookstore is on the same block as Noisebridge: Bolerium Books.
Check out this photo:
http://maps.google.com/maps?f=q&source=s_q&hl=en&geocode=&q=Noisebridge,+Mission+Street,+San+Francisco,+CA&aq=0&sll=37.0625,-95.677068&sspn=33.29802,55.898438&ie=UTF8&hq=Noisebridge,&hnear=Mission+St,+San+Francisco,+California&ll=37.762641,-122.419538&spn=0,0.054588&z=14&layer=c&cbll=37.762711,-122.419453&panoid=mu6KGoM5DwfpP4YbZq0sEw&cbp=12,120.15,,0,0.99
And here is their website:

2141 Mission St., 3rd floor.

In this same building are three other bookstores: Libros Latinos (the title says it all), Meyer Books (specializing in antiquarian law books (!) ), and Valhalla Books (new, used, and rare books).
