Because then the Linux kernel is doing the access to the ATA chipset,
and not the BIOS.

The BIOS is only relevant for booting, and in MS-DOS, and maybe SMM
mode.

One thing you can do is boot off something else, get into a Linux
kernel (and initrd?), and then mount root off the IDE drive.  I don't
think you'll be able to do it with GRUB, since I think GRUB goes
through the BIOS routines to load the kernel.  The BAHA list archives
have some emails about booting off thumb drives - see the encrypted
storage notes from last meeting.
