The bike shuttle is a joke. They only have room for 12 or 16 bikes at
a time if I remember right. I've had to wait in line for three
shuttles before getting a ride.

Your best bet is to take a look at the ferries.

I know the ferries to Sausalito, Tiburon and Angel Island will take
bikes, I'm not sure about the one that departs Jack London.
